I have heard from a lot of sources that you can mix protein powders into pancake mixes as another way to consume the powder. My question is, that when you cook the pancakes aren't you denaturing the protein in the mix with the high heat, making the protein useless?

Not useless, but it does damage it. Heating any protien damages it (think meat, eggs...). It is best to keep it unheated (ie. shakes, in cereal etc.), but you still get some benefit when cooked.
