Often times, when trying to sleep and the burn is in my throat, I down a couple grams of baking soda mixed with water. I get some bloating and then major burps and the reflux is gone.
Is this a safe way to nutrilize stomach acid?
The soda is nasty, but not as nasty as the reflux and burn.
I've also been on prilosec for the last 6 months, prescribed by my Dr.

I don't think it would hurt you if you only do it occassionally. That is listed in my good 'ol home remedies. But if it's true acid reflux (or GERD) you will need something stronger than baking soda. Most likely PPI.

I've heard you can get a potassium deficiency from too much baking soda. I don't know if that's true or not. You should probably take supplements and/or eat plenty of bananas.
