Having sex won't stop the vaccine from working if that's what your asking. But then, if you've only had part of the series, no one really knows how effective it will be from preventing HPV infection. So you could, hypothetically, contract HPV in the midst of the vaccination series, making the vaccine ineffective against which ever strain your contracted.
