I know this may seem like a shot in the dark, but do you or any of your family have a history of migraines? It is just that from the description of symptoms that you give and the fact that they only seem to occur every 1 to 2 months, is sounds like it could be something called stomach migraine.
If adults get stressed or have a genetic predisposition to migraines, they will often get classic or common migraines, which manifest with or without aura and then lead to a pulsating/thudding headache in the temples normally and ends with vomiting. With children however, instead of a headache, exactly the same thing occurs, except that they have a very bad tummy ache that doubles them up in pain and can also end with vomiting. As you stated, it can last for about 1 to 2 hours and they will have a severe tummy ache, go very pale and be off their food and generally unwell and once they have vomited they will usually recover.
If you have already tried cutting out dairy and other food stuffs and that has not made any difference and he does not have diarrhea with blood or mucus in it and he only has the tummy pain at 1 to 2 montly intervals, then stomach migraine is worth investigating further with your doc. Stomach migraine is not the first thing a gastro doc would necessarily look at first.
Is your son stressed at all at school, as this could be a trigger factor too (anxiety) and sometimes, as with ordinary migraines, some foods can also trigger an attack.
If I were you, I would go back to your priimary care doc and investigate these possibilities further.
