Have you seen a perio about your gums? I sometimes have that throbbing feeling in my gums and have recently been told that I have gingivitis. Arg. I really didn't like hearing that considering bad gums run in my family (paternal) and I am really good with keeping up with my oral hygiene. In the meantime, you may want to buy a rubber tip and run that against your gumline once a day. Then finish off with listerine (of course, after the usual brushing & flossing).
