Teeth that have had root canal treatment can still go bad later on. Infection can result from an extra canal, a newly developed crack in the root or from a nearby gum infection. When this happens you usually need another root canal treatment or endodontic surgery. In the case of a cracked root, there is no treatment except to take the tooth out. And, to complicate things, if you are having pain in an upper molar it MIGHT be from a sinus infection (makes a heathy tooth feel sore!). So, try the antibiotics and give it some time but if it persists you might see an endodontist (root canal specialist). Goo luck!
