I am not a physician, but I do believe that fungus growing in the lungs may be due to, typically, some sort of compromise of a person's immune system. In day to day life we are surrounded by fungal spores and bacteria that are flying through the air, but in our lungs we have special cells which can neutralize these invaders so that they do't harm us. If a person's immune system is not working 100%, these bugs have a better chance of taking hold and proliferating in the lungs. Testing can be performed on the sputum to determine what is growing and they can figure out what antibiotics/antifungals would be best to treat the infection.
