Well I would first suggest seeing a doctor to get some type of testing and to rule out anything more serious (ie allergy or celiac disease). In the mean time, try eliminating all wheat (and possibly gluten) from his diet for two weeks and see how he feels. After that, you can give him a little bit of something with wheat and then wait three days and see how he feels (if he feels okay after the first time, give him a bit more and wait three more days). Just a warning, I have a gluten allergy and there is wheat in alot of things you would not expect, so you will have to become an expert label reader!
