Zithromax is one of the antibiotics prescribed for chlamydia but not usually for gonorrhea. Since these two diseases often occur at the same time, doctors will prescibe a combination of antibiotics.
As for your timeline, gonorrhea infection usually shows up 2-10 days after infection, but a small number of people can be symptomless for a few months. Not years. Chlamydia produces symptoms 1-3 weeks after infection.
The pus from your penis is a sign of both chlamydia and gonorrhea, but you need to be tested to be sure it is not something else. Given that you have been on antibiotics since being with your current sexual partner, in my opinion if you have either of these diseases it is a new infection that you got from her, not from someone two years ago. Your doctor can take your history and give you better advice, though.
