If she were just looking around while taking a swab, she would only have been able to see your vagina and cervix. Long-term damage from chlamydia usually occurs in the fallopian tubes which there's no way she would have been able to see from looking in your vagina. (It can also damage other parts, but again, parts not visible via the vagina.)
The pills should work regardless of how long you may have had it.
