It's true that not all antibiotics affect the pill. Most of the newer antibiotics do not affect the pill. It's mostly the older antibiotics, such as those in the penicillin family that decrease pill effectiveness.
In fact, it's not even "proof" that antiobiotics do affect the pill, it's just speculated that the two drugs interact. No lengthy formal studies have been done; it's difficult to get women to agree to take the pill, and take antibiotics, and have sex. They're fearful of pregnancy, so obviously, they aren't anxious to be part of a research study investigating the interaction, and end up with a potential unwanted pregnancy.
As for the "why," it's uncertain for the aforementioned reason. But, it's speculated that certain antibiotics don't allow the hormones in the pill to be metabolized correctly.
