Very difficult to say whether this is H1N1 or not. If it IS indeed the flu then it is most likely H1N1 as this is what is circulating right now. Keep in mind that in 10% of cases, the vaccine is ineffective so getting the flu is not out of the question even with the vaccine. I would imagine that in this case, the symptoms would be much milder and the illness much shorter than without the vaccine. 18 days is about the time needed to develop the necessary antibodies.
This could also be a very bad cold which can sometimes go with a fever as well. The vaccine will obviously not protect him from that. I guess all you can really do at this point is to keep your 9 year old at home to recover for a few days and keep him away from your 3 year old as much as possible. Whether it be a bad cold or the flu, if he has a fever, the remedy is the same: fluids to prevent dehydration and lots of rest.
Hang in there and I hope the illness is brief (which it probably will be).
