There could be a few reasons for her pain. Is it constant or just when she's usuing her stomache mucles? (getting up from laying down, stretching? others movments like that)....there could be some nerve damage, i've got some from abdominal surgery, or there could be adhesions between the muscle and structures around it. Chances are whats causing her pain isn't anything serious, just something irritating.
I doubt it's an infection, she'd be feeling a lot more than pain (fever, sweling of the area, she'd be pretty sick) if there was an infection inside her for that long. You should take her back to the doctor and get her checked out to make sure nothing serious is going on though.
