I would go to your doctor or to the nearest health clinic as it is possible that you may have a breakout inside the shaft. Or it could be all together different matter or possible infection so check it out.As I haven't heard of exstreme pain after the healing but anything is possible with Herpes

: I HAVE JUST HERD THAT I GOT HERPES... I WOUD LIKE TO ASK IF ANYONE HAS HAD PAIN AFTER THE BLUSTERS HAVE GONE? IT HAS BEEN TWO WEEKS AN THE PAIN IS BAD.IT IS AT TE BASE OF THE PENIS.
