All babies are checked for hypothyroidism at birth. In your case, you will be sure this is done, and get a copy of the results.
We cannot control all these things in utero, and have no way to measure them. I am sure that if she is hypothyroid and is treated, the baby will be fine. I went without treatment for about 20 years, and treatment has brought back my mental faculties lost by being low-thyroid. So, I could be wrong, but I think a possible effect is reversable, and not to be worried over.
