Pretty much, that is why it is so common. Condoms can decrease your risk of HPV transmission, but they are not completely effective because the virus is transmitted by skin to skin contact. And that can include areas of skin such as the scrotum and labia which are not covered by condoms.
According to the CDC, there is no good data on the success rate of condoms in preventing HPV transmission. So the answer is that right now, nobody really knows. Of course, it is still wise to use condoms to prevent other STDs.
