Unhappy Little Bacteria - No UTI - But Kidney Infection

On Friday, 4/10 I went to the Emergency Room and was diagnosed with a Kidney Infection. I still have been having a fever fluctuating from 99.3 (morning)-101.8 (end of day). I'm taking Ciprofloaxin and Doxcycycline antibiotics for 14 days. The CT scan they did was normal.

I'm concerned about a few things:

    The fever.
    Mucus in my urine.
    Protein in my urine.
White Blood Cells in my urine.
Little Bacteria/inconsistent to diagnose me with a UTI.
Still have moderate lower back/kidney area pain.
Still have mild lower abdominal pain.

Doctor says to come back in if I hit anything over 100 on Wednesday.

Has anyone had any similar experiences as me! Advice and tips loved and appreciated (:

Mucus, protein, and white blood cells in the urine are all normal during an infection. I've only had a few with mucus but always have white cells and protein. Kidney infections are harder to treat that more basic UTI's so it's probably normal to feel the pain longer. It sounds like they are being aggressive with you by giving both Cipro and Doxy. Did they do that since they couldn't identify the bacteria?

As a female it had same symptoms of Pelvic Inflammatory Disease so they covered me with those also just in case...But STD testing came back negative and my PCP didn't say anything about stopping them so I'm continuing it.
